      In the document of "reference manual", there are three source clocks for  phy_ref_output_clk, but how to select it ?

Hi jiang

by default 125MHz is used in imx6qdl.dtsi :

clks IMX6QDL_CLK_PCIE_REF_125M

linux-imx.git - i.MX Linux Kernel 

also other clocks may be selected as described on

IMX6 PCI with external clocks
