Hi.

I just wanted to check what different methods people use in production when it comes to initialize the card.

When I read the section 8 (BOOT) in the manual, it mention Serial Download via the USB.

Is this the most common way to make the initial setup or are there other "common" ways?

Yes, burning fuses from MfgTool after your code is programmed is quite common. Other approach could be to program them through JTAG.
