if I want to interface a particular video decoder to the i.MX53, such as the AL242, what documentation is available that explains the justification and orientation of the 16 bits from the decoder to the 20 bits of the i/MX53?

Please use i.MX53 Datasheet(s).
For example - section 4.7.7.1 (IPU Sensor Interface Signal Mapping) of

IMX53CEC, Rev. 5, 12/2012.
