Have the i.MX6 only internal 100k pull-up or additional a diode ?

Is it the only way to solve the problem, by use a lot of Level-Shifter or Switch with trie-status ?

current through 1K should be limited to 1-2mA

i.MX6 has esd protection diodes on pads.

also one can try to set external MCU outputs as logic "0".

that is correct. But i can't ensure this while power up.
