In fact, I am not fully sure why exactly the MC9S12XF is not suggested for a new design. But I suppose, that reason will be in low production volume, in the fact that S12X core is quite weak for servicing all Flexray features and probably also in limited support options. Anyway, the S12XF is in Product Longevity program and therefore, the MCU should be available at least until year 2024 (Launched in March 2009):

The recommended replacement will be probably some of PowerPC MCUs.
For example:
MPC5604P or MPC5643L for dual 3-phase motors (optionally also new MPC5744P)
