I’m currently programming the NTM88 using CodeWarrior with a PE Micro Multilink, but this setup is not feasible for production.
Any guidance or recommendations would be greatly appreciated.

The unique ID is programmed in flash, so it can be read like any other portion of flash. So yes, it can be read during programming using Cyclone programmer, or any other tool.
Note that the unique ID is stored in the trim section, along with the other unique coefficients of the device. The user must be careful not to erase the trim page during the programming process.
