Does PN7642 GPT support hardware Input Capture on GPIO pins? If yes, which GPIOs can be connected to GPT capture channels? If not, what is the recommended method for timestamping ASK/FSK edges for 125 kHz RFID processing?

General Purpose Timers may not support such feature. Perhaps you could consider the SCTimer/PWM module; more information on this can be found in the secure User Manual (NDA is required, and must be requested through the Secure Access Rights | NXP Semiconductors).
