Why is it necessary to initialize CMU registers in Bootloader?. Is it technically possible to manage the initialisation within application or is there any restriction due to microcontroller that handles the initialisation must be done in bootloader?
Note: Microcontroller used is MPC5777C. Please help me by answering this.

this is application dependent. Microcontroller doesn't care if bootoader or user application is executed. There's no "bootloader mode" or something like that. Everything depends on your needs (on used safety norms/standards).
