Hi,
if you use CAN transceiver which needs some initialization (typically CAN transceiver implemented in the SBC chip), I can't see simple solution. If you don't have your design ready yet, consider using of CAN transceiver which is active all the time and which doesn't need SW initialization. If you can't change the design, solution is to build own flash resident bootloader.
