I am using MCUXpressoIDE: v11.3.0 and have made modifications to the SDK component code (drivers, etc.).
When I refresh/add/remove SDK component in the project's SDK Management, the modification is detected and I can select Replace, Keep existing, or Compare.
But no matter which I select, the target file will be replaced.
Is there a plan to fix it?

This is a IDE issue. It will be fixed in MCUX_IDE_v11.4.0.

Unless I'm missing something this is "fixed" in 11.9 by getting rid of the option completely?
Now when I update to a new SDK it replaces everything (no option of what to replace or not) and then I have to use my source control to show me what has changed and revert / edit any changes as necessary.
Would you please double-check the Preferences page which exposes the preferences that allows control of "Refresh SDK Components" behavior? Maybe you decided to keep/replace files at some point and also ticked "Remember my decision"?

i have the exact same problem.
If I try to refresh the sdk and choose not to update, it will update itself
MCUXpresso IDE v11.3.1 [Build 5262] [2021-04-02]
