I already modified EC2 in RCW to make TSEC_1588 worked, but when I input either 10MHZ or 125 MHZ to TSEC_1588_CLK_IN pin, and observe TSEC_1588_PULSE_OUT2 and 1588_PULSE_OUT1 both pins, they have signal but seems not synced from TSEC_1588_CLK_IN.
And 1588_ALARM_OUT1 have no signal out also.
If I want PULSE_OUT1 or PULSE_OUT2 is synced from TSEC_1588_CLK_IN, is any other setting that need to be modified?

It is not clear how you program the LX2160A TSEC 1588 Timer Module. You can set PULSE_OUT1 or PULSE_OUT2 phased aligned to the prescale output clock (TSEC_1588_CLK_OUT). Please see details in the chapter “Timer Fixed Interval Period Register (TMR_FIPER1–3)” of the LX2160A DPAA2 Low-Level Hardware Reference Manual. It is available on the nxp LX2160 webpage. You also can set TSEC_1588_CLK_OUT as integer multiple value of TSEC_1588_CLK_IN (again see the chapter 1588 Timer IP Module in the DPAA2 manual). Hence you can get PULSE_OUT1 or PULSE_OUT2 synced from TSEC_1588_CLK_IN.
