When redlink crashes or gets confused, I have normally been able to resolve this
by dropping the eclipse app, and re-plugging in the micro USB to the LCPXpressor 1549 V2 board.
However, I have now encountered a problem where it offers me more and more emulator connections, none of which actually work.
The only way I have found to actually solve this is to re-boot the computer.
I don't like doing this especially as I am using Ubuntu 12.04 which under normal circumstances I never have to re-boot.

Ah OK thanks for the edit, I could not find the code markers, the button on the left hand side
does show a konsole but it says "Could not create the view: com.crt.redtracepreview.views.Preview"

First of all, you should NEVER have to reboot because of this issue. At worst, you should just kill the Redlink Server process (redlinkserv). This can be done either by pressing the Kill button in the Redlink Console, or from the System Monitor. You should also unlug/replug your LPC-Link2.
Next time this happens, can you also
- post the contents of the Redlink server console.
- run lsbub -t
- run lsusb -v
