In the spec it says we can select 1.25V 2.5V or 5V as voltage reference. Is this only possible by manually changing reference voltage on the pin ? Or is it possible to select an internal reference voltage?

For eQADC you can only have 5V reference.
VRH must be same as VDDA, and VDDA is 5V.
