Whether using UART5 creates issue in HID detection in mfg tool? Is it mandatory to use uart 1/2 as debug console ?

Depending on the i.MX processor you are using there may be limitations on which ports may be used for the Serial Downloader and debug consoles.
Which processor are you using? UART5 is being set for the debug console?
