I want to use one FTM channel as PWM output, and another one for IC, both signals are the same frequency so, the MOD register wont be an issue.

Basically I want to compare the output PWM with what is being captured, this signal goes through other boards and eventually comes back.
Is there a way of checking that the period and phase are the same?
Right now I cannot configure the FTM to work in both modes. Also, I know FTM doesn't support phase comparison but I found a workaround for that one.

I must admit that it is not completely clear your request. What do you mean with checking the phase?

The FTM capture mode can determine the pulse width or the period of the tested signal but not both of them at the same time.
