I am working on Freescale HCS12  microcontroller.
Once i secured the flash P&E tool is there to unsecure the flash.
But the problem is it erases not only flash but also eeprom.
 
Is there any other tool like P&E which erases only flash but not eeprom

This is how S12 security works. Once secured you have no access to internal flash and eeprom. You may only erase them both. Erasing just eeprom or just flash is not enough.
