The Freescale website lists the MPC5644A datasheet as the datasheet for the SPC5644CF0VLU8, but the SPC5644CF0VLU8 is not listed within the datasheet on the list of applicable devices. Can someone confirm that I am using the right datasheet?

No, it is not right datasheet. SPC5644C is derivative of 5646C device, not 5644A. This is the right one:
