The S32R274 has a Boot-Assist-Module (BAM) that supports internal flash programming via a serial link (LIN /CAN).
Hence, you may want to investigate if the RAppID bootloader tool might be an option for you to program the executable in the the SoC.
All that i know, is that RAppID bootloader utility tool can be controlled from command line (this is what we do for Model-Based Design Toolbox) to program applications in flash. This way you can build some scripts to automate your process.
Anyhow, before starting on that path you need to confirm with NXP Technical support if the S32R274 processor is supported by that tool or that are the plans for that.
