We're very interested in (but not decided) using one of these processors in our new product - LX2160, LS2088, LS1088. I'm wondering if LX2160A reference board will give us a superset of all capabilities on reference boards for the other 2 processors, would I miss anything? Are all Linux distribution options currently available for this board also available for the other 2 reference boards?

LX2160, LS2088, LS1088 are different processors, from different processor families, based on different silicon, so binary software compatibility is not guarantied. Binary software compatibility can be guarantied only for devices from the same family, having the same silicon mask inside, for example - LS2088, LS2048A, LS2084A and LS2044A.
The same with development boards - each development board is designed individually per particular processor. Moreover, each development board supports it own set of features, some boards have more features, other boards have less features, so it can not be guarantied that one board have the same features as another board.
The same with Linux distribution - all mentioned boards are supported by the same Layerscape SDK (I assume for LS1088A you are using LS1088ARDB-PB), so you can use one SDK to build Linux for all these boards, but build settings will be individual for each board and supported features list is not identical.
