You can, but it will be created again...
The files in here are the index that is used to enable you to navigate through your code. e.g. when you press F3 to go the definition of a C variable. You can switch off indexing entirely, but you will loose a lot of editor functionality. The Index preferences are in:
Windows->Preferences, C/C++, Indexer.
