pcf8563 register value is different with a data sheet

Now we just check and compare with a PCF8563 data sheet and real register value.

but our real 01h value and a data sheet value is different 

our register value

01h - 0x80 , 0xC0

on data sheet

01h - N (0x00)

we compare with a  TABLE 4. Formatted registers overview

can you check that problem please?

can you catch the waveform using oscilloscope to show each bit value for your read command?
