The specs read in section 39.3:

However the board uses a 12Mhz crystal oscillator:

Shouldn't the XTAL be 48Mhz instead ? So how is this possible that the USB1 example still run ? what  am  I missing ?

Thank you for your interest in NXP Semiconductor products and for the opportunity to serve you.
I think you misunderstand this statement, it means that developer should beware of configuring a 48 MHz (USB clock), which is not equal to selecting 48 MHz external crystal oscillator.
Hope this is clear.
By the way, I'd like to suggest you build the clock via the MCUXpresso config tool.
