CW debugger perform unsecure by mass erase the flash during download process by debugger.
In order to solve your problem, we need to know:
1. your windows platform?
2. what emulator tool you work with? The emulator interface?
3. How it works if you create a new project with wizard?
4. Can you test the board on another computer ? How does it work?
