How can I activate the IRC48M oscillator for the MKV31F128VLL10 in the clock configuration tool. The tool says that it is only activated if the USB is active, but there is no USB in this device. The datasheet mentions the IRC48M clock but we don't seem to get it running.

I found that answer myself.

For others who are puzzled by the interface:

IRC48M is activated by Editing the settings of OSCSEL in MCG and/or PLLFLLSEL in SIM (right-click on the selector symbol), selecting IRC48M clock.
