Seems PinMux tool in Codewarrior 11.5.0 for LS1028a is not correct? several pins are different from the datasheet.

Could you please specify which pinouts are incorrect?
I have CodeWarrior version 11.5.0 and have verified several pins and they are correct.
I am using the QorIQ LS1028A/LS1018A, Rev. 0, 12/2019 datasheet.
Attached in the case there is an image in reference of one of the pins I have chosen.

This post is to inform you that we keep working on this case.
Regarding the "Analog" image in reference attached by you, this signal does not appear since they are for internal use as signal Description section of the datasheet indicates " Internal Use Only ". This signal is related to the analog part of the PLL and the internal regulator of the device, I highly recommend you to follow their respective note for the FA_ANALOG_PIN signal." 15. These pins must be pulled to ground (GND)."

no problem we are not using this pin I was just pointing out differences between datasheet and pinmux

Apologies for delay.
SWITCH_S*_* signals are internal-only, not for showing in any customer documentation. Therefore, it is not present in data sheet and Reference manual.
The QCVS pin tool is not updated and shows these internal pins.
As per the tools team, it will not be updated.
