Is there anything special I need to do before debugging a MIMXRT106SVL6B for the first time.
Any special programs to load to start the debugging procedure, or secial settings.
I have a board with a MIMXRT1062 fitted which I have been testing for a while.
I now received a new version of the custom board and it just will not program.

Are you referring to a newly designed board that won't light up? You may need to check if the configured boot option is internal boot, and if the device booting is the corresponding flash or sd card on your board, etc.

Yes, it is a newly designed board. I have 2 versions of the board. The latest one has a few added components added. There are 2 main differences. The main CPU on the latest board is a RT106S and the Main CPU on the previous board was RT1062. There should not be a difference( in theory). I am using the same flash and RAM as on Version 1.
I have changed the mode lines for different modes but it did not work. I even left them floating.
On the latest board the NVCC_GPIO is tied to 1.8V and I am not sure if it will work. The REF voltage on debug port is also 1.8V and on the Scope I can see Clock pulses on the SWD_CLK line but not a lot of activity on SWD_DIO line.
