in the RM, seems the flow is running on ROM code, before u-boot code running?

and what does "active first " mean here? first register in the code, or first receive data on the port?

Yes, you understanding it right. For the one is active means only one port can be used when download, usb2.0 OTG port or usb 3.0 port, it depends on your design.
