Is there any application note with information about how to handle unused pins? If they shall be left unconnected or connected to an pull-up or pull-down resistor.

How to handle unused pins difers a little depending on the processor and module. All Hardware Design Guides for i.MX Processors have recommendations and directions for unused interfaces. Hence, I would recommend that you look for the Hardware Design Guide for your processor on the NXP website. If you have trouble finding it please just let me know which i.MX Processor you are using and I can point you to the right document.

Yes, it helps a bit. I find a few infos in ths document: IMX8MMHDG. My favourite CPU is: MIMX8MM6DVTLZAA.

- SD1 interface
- NAND
-SPDIF
- JTAG
- CLKIN 1/2 (H27/J27)

My suggestion as below.
- SD1 interface: Floating / Terminate on Test Point for future interface
- NAND: Floating
- JTAG: Terminate on Test point for debugging purposes. Use Pullup/Pulldown resistors where it is required on signals.
- CLKIN 1/2 (H27/J27): Terminate on Test point
- CLKOUT 1/2 (H26/J26): Terminate on Test point
