I am looking for a user guide or reference manual for the Thread Stack. Can someone please provide?

The Thread documentation is available at the following path (assuming you installed the Kinetis KW41Z Connectivity Software 1.0.2 in the default location):

C:\NXP\MKW41Z_ConnSw_1.0.2\docs\wireless\Thread
