56800E Flash Programmer can program with multiple S-record file, so you can program one time with the bootloader.s and application.s by 56800E Flash Programmer, but you must use its command line version, please see the section 2.1 for details in its help doc:
<install path>\Freescale\FlashProgrammer v1.2\Help\PDF\56800E_Flash-Programming.pdf
