What are the differences between the interactive i.MX pin mux tool vs the PINS-TOOL_IMX?

Is the PINS-Tool-IMX the recommended too for pin configuration?

Yes, the latest revision of the Pins Tool (v4.0) does have support for the i.MX6 SCM parts (Dual, Quad and SoloX).

The latest tool available, which I would recommend using if you haven’t started with another tool is the Pins Tool for i.MX Application Processors V2.0. This tool is available on the link below under Software:

There are Linux and Windows version and online and offline installers. This tool allows you to set the Pin Mux options in an intuitive GUI and also generates code to configure these options on the BSP. There is more information on how to install it on the following document:
