SCI on MC9S12XEQ512 not working without PE micro BDM cable and Hiwave

I have encountered a problem while trying to test and SCI module on my micro. It works fine with the BDM cable attached and Hiwave running, it requires both to function. As soon as I disconnect the BDM cable or close hiwave the SCI immediately stops transmitting. I am transmitting from SCI0 to SCI1 every 20 milliseconds.

Is there any relationship between the two that I am not understanding?
