Customer think, LFM data provided in Module FMEDA is not correct,
per failure rate in FMEDA summary, calculated LFM is >99%,

could you please help clarify the difference, and check the correct value.
The metrics reflected in the customer version depend upon the target SIL that has been selected. See below Screen Shots for reference.
If the metrics are higher than what is the target for the next ASIL then they are trimmed at the next ASIL's target values. The intention it seems is to indicate to the customer that they are able to meet the target for the next ASIL using the present configurations.
