Programming the internal flash

Using MPC5643L + Daughter board + Mother board XPC56xx EVB. 
Using Simulink + Green Hills v5.1.7 compiler + Serial interface.

Within Simulink I indicate the application to reside inside the internal Flash. I found out that there is NO .rbf file for MPC5643L. Hence using the .rba default file, I am programming using RappID. 

The problem - The application is NOT automatically started after reset/power off-on. How can I solve this? I understand that the bootloader and application needs to reside inside the internal Flash. But how can I achieve this using what is available?? What I understand is right now, the Bootloader is being programmed into the internal RAM and NOT internal Flash. This is the problem, as per my understanding. 

Please correct me and help me fix this problem? How can I make sure that my application is not "lost" after a power off!

Can you help us with some insights in this matter?

As far as i know the BAM support only RAM download in case of the MPC5643L. Is that true ?
