A workaround is to copy the MQX_4_1_TWRK64F120M folder contents into the MQX4_1_0_GA folder.
Then use the BSPCloning wizard to export the twrk64f120m to another path, generate the project for all or individual IDE. Then close wizard.
Open the BSPCloning wizard in the new folder path and clone away.

Thanks David. I will give this a try in the next day or two.
I had the same question and played around with it and eventually discovered that installing MQX_4_1_TWRK64F120M into the same folder that MQX4.1 installs into (instead of the default it wants to install into) will add the twrk64 board to the clone-able projects. If you find that the cloning wizard does not show your MQX4.1 path, go to Settings->preferences and edit the paths there to correct/add the right path.
It is also the case that you can open the cloning wizard and to to settings->preferences and edit or add a path to your MQX installation. apparently this is why the MK64 installation is not clone-able after installing (because the path that the cloning wizard is expecting is apparently corrupt).

The cloning wizard is an additional tool, it is not managed in git repo. I will contact with the developers about this issue.
