I am sure this could be done - the board has no means of determining whether it is talking to the micro on the board or to another one somewhere else. Keep the connection wires short, as the circuits on the EVB are probably not designed to drive a long cable.
The crystal frequency may well be fixed in the SW of the EVB and/or the DLLs which talk to the debugger. You will have to try to change it to a different value and see what it does.
It is also possible that you will only be able to talk to the same part as on the EVB and the software could refuse to talk to any other S12.
But, why bother? You can build a BDM cable for $10...
