What is the minimum supply I can give to SNVS_IN through a LDO whose input is lithium ion battery which may go down to 3V during discharging. My VDD_HIGH_IN is 3V.

According to i.MX 6UL Datasheet(s), VDD_SNVS_IN should be in range 2.40 - 3.6 V
Note, the voltage difference between VDD_SNVS_IN and VDD_HIGH_IN should not exceed
0.3 V. The i.MX 6UL is designed to allow current flow between these power domains proportional
to the voltage difference.

We are currently using PMIC MC32PF3000A3EP (In default configuration) for power management and connected 2.7V generated by LDO from Lithium ion battery to LICELL (Pin no.36). Will it meet the required voltage levels.

So this configuration will not going to result in damage of processor due to flow of any current between any two supplies like VDD_SNVS_IN and VDD_HIGH_IN, right?
I think - yes. But, strictly speaking, it is needed to review the scheme :-)
Here we are using LICELL =2.7V which is being generated by LDO LDK130 , input of this LDO is 3.7V Li-ion battery which may go down to 2.8 to 3V.
