You could check on board’s user guide which USB port should be used. For example, on the SABRE-SD board, one of the OTG ports is a USB-UART for accessing to the debug serial port, while the other is connected to a USB controller of the i.MX processor, also having the Serial Downloader feature (properly configuring the boot switches).
In case of the SABRE-SD board, it uses the FT232 USB to serial bridge sold by FTDI chip. You could find the driver in the FTDI Chip website:
