1) older BSP(imx-4.1-krogoth) have following scripts to manage RTC:

init.d/save-rtc.sh init.d/hwclock.sh init.d/bootmisc.sh

But, the above files not there on the new BSP release. So, it looks like RTC not working.

1) Is there any replacement script/binaries for the same?

Thanks for your reply. New filesystem have NTP as default. So hwclock sync was creating the issue.
