Hi, I was going through this thread and I am having a similar issue:

pcie "phy link never came up" on sabresd running dora 3.10.17_beta

I am running on a sabresd board and I have enabled the pcie in the device tree but the phy link is not coming up properly.  I've gone through a few threads online but I am having trouble finding an answer for the mainline kernel.  Any ideas as to what I can try to resolve this situation? USB SUPPORT is enabled in my .config file but I am still having this issue.

Ben,

Could you try 3.15-rc3 instead? There have been many new patches improving mx6 pci lately.

If you still see issues, please report  it to linux-arm-kernel mailing list.

The thread you mentioned (https://community.freescale.com/thread/320124) is still ongoing so I would suggest following it.
