What is meant by Short functional reset?
What are the modules get reset during these resets?

Hi,
This is quite simple and it is described in datasheet.
Long Functional reset - The device is reset up to reset phase1.
Short Functional reset - The device is reset up to reset phase3.
And what get reset? You can find this information in reference manual under RGM (reset generation module) chapter. As you did not specify which device you are using I put some general figure from Panther (MPC5744P) device.

can you tell us what operations has be done in the Phase1,2, and what operation in Phase 3?
From your describration, I can see the difference of long reset and short reset is only doing or not doing Phase1,2.
