I have a strange problem regarding eTPU channel 0 on the MPC5644A (176-pin LQFP). When I assign the AN4907 spark function to channel 0, I cannot set the spark end angle to negative values. I am aware of this line in the documentation: "TCRCLK and Channel 0 are connected together internally on the 176-pin LQFP package", but am unsure what the constraints are for output channels. Other eTPU channels work fine for the spark output. It seems to be connected to the actual channel 0 hardware. What am I missing in the documentation?

yes, it could be possible.
If the application is using TCRCLK input for some eTPU2 function, like CRANK, then you cannot use ch0 for other output (spark in your case) as TCRCLK and Ch0 are internally connected on 176pin package.
