I'm looking to work with the KSDK on th Freedom KE06Z but the board doesn't seem to be found in any KSDK downloads or available for build by the Kinetis Expert online tool. Any help would be appreciated.

Unfortunately there is no plan to support neither Kinetis E nor Kinetis EA in SDK.
Kinetis E are 5V /Robust and the peripherals are different and this is the reason why it´s not supported.

I'm a newer for Kinetis MCU, and the KE06 series are my first met. I want know if I use KDS 3, which SDK should I install for KE06? Thank you!

KSDK does not support any of KE/KEA family because they are 5V and the peripherals are different.
The best choice is to use KDS 3 with PEx and use LDD components to initialize and configure their peripherals.
