I am assuming this tower board has been enabled for KMS at the factory. If not you will need to order a new TWR-KV31F512 board for use with Kinetis Motor Suite. The debugger must be "MSD-DEBUG-TWR-KV31F12_Pemicro_v118.SDA" or later.
If it is a KMS enabled TWR board and the debugger version is correct, then please try starting from a new KMS project, once KMS tries to open the serial port it might ask you to load the new project onto the MCU. If it does not use the project --> load .out file function to load the KMS project onto the TWR board. After this has completed and if there is voltage supplied to the LV3PH then the yellow LED will flash slowly on the TWR board. If there is a RED LED you may have a fault condition due to jumper issues. consult the KMS users guide for jumper placement.
Once the yellow light is flashing try communicating with the TWR board.
