Hi,
In my design i need to use internal comparator in MK60DN512VLQ10. I read comparator in chip manual. I have not found source of Vin1 and Vin2 of 6-Bit DAC of Comparator.
Vin1: Where it come from? Its VDDA supply? or something else?
Vin2: Documents say its alternate voltage source, but where is come from, its internal? or need to give externally?

Vin1 is the VREF_OUT, check the RM Chapter 38 Voltage Reference (VREFV1)
Vin2 is just the VDD.

I need another help, in the same design i am not using USB Functionality.
What should i do with following pins, whom i can avoid EMI. Should i kept open?
1. VREGIN -Pin No.22
2. VOUT33 -Pin No.21
3. USB0_DP -Pin No.19
4. USB0_DM -Pin No.20

1.&2.When USB is not used in the application, it is recommended that the USB regulator VREGIN and VOUT33 pins remain floating.
3.&4.
In conclusion, just leave the used pin as float.
