What is the difference between PK20 and MK20 MCU? the datasheet of MK20DX MCU of 100pins states "it is only the Qualification stage of MCU, P => Pre-qualification stage at the time of mfg/ production and M => fully qualified at the time of mfg/ production", is this the only difference?

PK and MK is the same for the internal module, especially with the same mask set number. If the mask set number is different, you just need to refer to the according errata:
ARM Cortex-M4|Kinetis K20 72 MHz 32-bit USB MCUs|NXP
When you create a new project on MCUXpresso, you need to select MK20DX256VLL7.
The latest mask set for MK20DX256VLL7 is 3N36B
