Erich Styger has given the solution to a problem that has been vexing me, except for one thing: his instructions indicate that you should check the "Resolve and export linked resources" checkbox when exporting the project, and he provides this graphic:
However, my version of KDS_v3 (Version: 3.2.0, with Eclipse Luna SR2 (4.4.2)), lacks that checkbox:

that additional checkbox is present with Eclipse Neon (MCUXpresso IDE) or Eclipse Oxygen (Breathing with Oxygen: DIY ARM Cortex-M C/C++ IDE and Toolchain with Eclipse Oxygen | MCU on Eclipse ). In previous Eclipse version (Luna, Kinetis Desing Studio) that option is not present, but it still will resolve the linked files.
So it will resolve them by default. With Neon or Oxygen you can disable it.
