Different FEI frequency corrupts timers

I am using a Tower K60 board, with FEI set to 32.768KHz, PWM output of 1KHz, change FEI to 36KHz, PWM output changes to 910HZ, using Processor Expert, showing PWM still at 1KHz but oscilloscope connected to PWM shows 910Hz.  Using KDS, is there any other clock setting that needs to be changed to allow KDS to make the correct changes to maintain the correct output clock frequency.  Changing the FEI frequency claims to improve baud rate accuracy but corrupts all timers.

Although I selected to Initialize slow Trim for the Processor, I also needed to check off the program trim and select the custom trim frequency in the Advanced Programming Options of the Debugging Configuration = Main = Target Settings = Edit = Advanced Programming Options.

Frequency went from 910Hzto 1011Hz, will try slight changes to see if it can be brought closer to 1000Hz.
